DM really interesting ideas. And, Keefer thanks for the articles. I will have to read those and see.

We are trying to standup a BSL4 which is taking a lot of time and money. So, it is taking all my time, and I will have to come back to your posts as soon as I can get away from everything for a little while.

I will just say that because of the urgency, we (no just us, everyone else) is doing thing in a way that was not done before. In the past, you would take a long time to study a pathogen, and importantly, the way it evades the immune system. You would then engineer a chemical or biological process to dismantle that immune evasion mechanism. This would be a process of target identification and then neutralization. Relevant to the nano engineering suggestion that I mentioned, in this process, not all targets that you identify are "drugable". So, this is a very lengthy process of identifying what response will neutralize the pathogen and then illicit that kind of response by the immune system to neutralize that infection.

But the way our response to this new disease has been shaped by the urgency, has made scientists to illicit a wide range of responses to the infection, hoping that one of them will work. This is how our current COVID vaccines work. We have actually not done the primary steps to identify which antibodies work and how long can the immune system be trained to produce that. This is all now on going.

So, the problems that vaccine and treatment research is facing are sort of working things backwards. May be this is a better way but it needs refinement. If we had a target that could be drugged or attacked by an antibody that immunity could be programmed to produce for a long time (at least a year), things would have been easier.

The other issue that is a first for us is that we are dealing with a novel pathogen, at least to the human host. It is evolving like crazy to adapt to its new host. What we do not know is whether it is done adapting or not. We thought it had, but then BA.4 and BA.5 came along that mostly evade the immunity caused by other variants. So, clearly the genetic landscape of this pathogen is still undergoing significant changes. What is interesting is that these changes seem to target and eliminate the diagnostic and antigen targets that our vaccines target, rendering them either useless or much less effective. The next few years will be very interesting. My hope is that the genetic landscape of this bug will slowly settle and will not change as much once it has adapted itself to the new host. Then we can more effectively design therapeutics and vaccines. I will write more later about you guys' specific suggestions.

Oh one important advantage that nanotechnology brings is that the traditionally not targetable targets may become targetable now with nanobots. This would be a huge step forward. I am uncertain how much has been done on this front. This is outside of my domain.

We moved from 2nd to 3rd in overall & Gold for 2021 Islamic Solidarity Games. Uzbekistan moved to 2nd place by gaining nearly 10 gold in a day or two.
I’m not sure what other sports/medals are still available for us to grab but it seems we will end this behind Turkie and Uzbekistan.

An antibody that neutralizes SARS-CoV-1 and SARS-CoV-2 by binding to a conserved spike epitope outside the receptor binding motif

Abstract

The rapid evolution of SARS-CoV-2 viruses, such as the Omicron variants which are highly transmissible and immune evasive, underscores the need to develop therapeutic antibodies with broad neutralizing activities. Here, we used the LIBRA-seq technology, which identified SARS-CoV-2 specific B cells via DNA-barcoding and subsequently single cell sequenced BCRs, to identify an antibody, SW186, which could neutralize major SARS-CoV-2 variants of concern, including Beta, Delta, and Omicron, as well as SARS-CoV-1. The cryo-EM structure of SW186 bound to the receptor-binding domain (RBD) of the viral spike protein showed that SW186 interacted with an epitope of the RBD that is not at the interface of its binding to the ACE2 receptor but highly conserved among SARS coronaviruses. This epitope encompasses a glycosylation site (N343) of the viral spike protein. Administration of SW186 in mice after they were infected with SARS-CoV-2 Alpha, Beta, or Delta variants reduced the viral loads in the lung. These results demonstrated that SW186 neutralizes diverse SARS coronaviruses by binding to a conserved RBD epitope, which could serve as a target for further antibody development.
I wonder if this conserved epitope, shared among all strains, might yet be a better approach, No?

The visit of Nancy Pelosi, the Speaker of the US House of Representatives, to Taiwan and the escalation of tensions between Beijing and Washington over this issue is considered a revealing point of the lack of rationality in the US foreign policy.

This irrationality is not specific to the ruling party in the White House and has become a kind of governance and structural characteristic in Washington. In this regard, Jam Jam newspaper has talked with Professor Noam Chomsky, a famous American philosopher, linguist and theoretician. Chomsky is a professor emeritus in the Department of Philosophy and Linguistics at the Massachusetts Institute of Technology (MIT).

US House Speaker Nancy Pelosi visited Taiwan despite China's warnings. Why is America trying to provoke China at this point in time?

I have to say that the Pentagon and the White House - and every establishment and politician with even a modicum of rationality - warned Pelosi and strongly discouraged her. Pelosi apparently did it for personal reasons: to show that she can be just as tough as any madman. In fact, the Democrats, like the Republicans, took an irrational and costly action towards Taiwan, which is a symbol of the lack of rationality.

It seems that this trip indicates a new chapter in US-China relations and even shows a picture of the future of the world order. That is, the order in which America is trying to contain China and bring Beijing into geopolitical conflicts. what is your opinion?

I have to say that if there is a war, all bets are off and it could be a final war. The same irrational doctrines that America followed in the past are still ruling today. Currently, the United States is defending itself against Eurasian threats. On the western border of Eurasia, the United States defends itself by extending its aggressive military alliance, NATO, to the Russian border. On the eastern border, the United States claims self-defense by creating a ring of "guardian states" to "encircle" China, armed with precision weapons aimed at China, supported by massive naval exercises (RIMPAC). One reason may be China's increased motivation to attack Taiwan in order to get out of the blockade and gain free access to the oceans.

This lack of rationality and effective decision-making (in America) stems from deep racist currents that have poisoned American society since its inception. In the 19th century, Chinese people were kidnapped and brought to work as slaves to build railways. Because this country expanded to its "natural limits". At one level in the last century, Lyndon Johnson warned that without a superior air force, until we stopped "them" in Vietnam, "they" would overrun us and take all of "us." On another level, when Congress passed legislation to rebuild its crumbling infrastructure and vital chip industry, it broke Republican-imposed restrictions, not because the United States needed them, but to overcome the challenge of China's expansion.

American officials have repeatedly turned to open interventionism towards Russia, China and other countries. What is your opinion about this?

From Washington's perspective, there are others who pose an imminent threat to our survival. Currently, Russia has this role. Adam Schiff, chairman of the House Intelligence Committee, is tapping into deep-rooted cultural ills when he warns that if we don't stop them in Ukraine, they will attack our shores. As for the enemy, America has never lacked. Similarly, although magnified much further, the United States and its Western Hemisphere domains can be seen as an "island" off the coast of the Eurasian landmass—which, according to Mackinder's Heartland Theory, is the basis for world control; The founder of modern geopolitics, whose ideas are now being revived by global strategists.

The dispute over the unification of the heartland has been an important issue in post-World War II history. During the Cold War years, there were some European initiatives to create a unified Europe with Russia as an independent force in world affairs. Such ideas were especially proposed by Charles de Gaulle and reflected in Germany. They were defeated in favor of the NATO-based Atlantic system, which is largely run from Washington.

Since when did the Heartland Alliance, which you mentioned in the answer to the above question, become relevant in the calculation of American foreign policy?

It is good to have a realistic account of the story in this regard. The Heartland alliance gained new importance with the collapse of the Soviet Union. The idea of a "common European home" from Lisbon to Vladivostok was floated by Mikhail Gorbachev, who was eager to transition to social democracy in Russia and its former territories and hoped for an equal partnership with the United States in creating a cooperative world order. Predictably, the United States—an island off the coast of Eurasia—vehemently opposed these initiatives. During the Cold War, they had little problem with power relations and the prevailing doctrine of a Kremlin plot to take over the world. This task took new forms with the collapse of the Soviet Union. With some wavering on the sidelines, the United States quickly adopted a policy of enlarging the Atlantic power system, with Russia participating only on subliminal terms. Proposals for equal participation were raised during the Putin years until recently. Currently, Russia, with its vast natural resources, is likely to continue its massive Eurasian development project based on China's Belt and Road Initiative (BRI), which is now expanding to Africa and even Latin America.

Talking to people back home, very few trust the government to use the deal to help average citizens, at least at the beginning. Most of the people I talked to have hope that a deal, if lasting, would reduce inflation and create jobs. Once again, most are not optimistic that it would last more than couple of years and if so, most of the benefits are not going to be realized by average citizens.

Iran has sent its response to a European Union proposal to revive the 2015 nuclear deal, state news agency IRNA reported, as the country's chief adviser to negotiations tweeted that an agreement was closer than ever, but not yet done.

IRNA reported that Iran returned the draft Vienna Agreement to the EU Tuesday, but the agency didn't publish Iran's response.

On Twitter, Iran's negotiating team adviser Mohammad Marandi said Iran had "expressed its concerns" about the draft, but the "remaining issues are not very difficult to resolve."

My expertise is not the medical realm other than limited scientific knowledge; however, as recommendation and a unique and innovative way to deal with COVID, its early detection and diagnostics, have you or your team considered the possibility of making use of living micro-organisms, such as bacteria? A while back, I had read an article that suggested that bacterial cells can autonomously sense their environment, process information and act accordingly, and it may be combined with synthetic systems to deal with various infections such as COVID!

Or your team can consider Nanotechnology. Nanotechnology can offer remarkably sensitive and specific techniques to measure biomarkers as a technique of early detection, diagnostics, and possibly eradication of affected COVID cells using onboard laser/bio-photonics technologies. To enable the early detection of multiple types of diseases, DARPA and a few other highly specialized teams of scientists have been working on developing nanoparticles that can precisely measure key cell biomarkers at low concentration levels, especially oncogenic/tumorous cells. Interestingly, their research data shows the efficacy of biosensors can be enhanced with the addition of nanoparticles. The tiny devices can also be more efficient and effective as targeting delivery system of drugs/medication, and repair of damaged cells and tissues. 

As you may already know, a collection of approximately 2500 of these nano-sized devices together is about the size of a single (blood) cell allowing them to navigate in the body’s complex vein system without any concerns. No teams have reported of any side-affects especially medical scientists who have been investigating the efficacy of DNA robots at destroying cancer cells by successfully programming strands of DNA to move through the blood system to deliver blood-clotting drugs to the site of the tumor, cutting off their blood supply and preventing growth. In an interesting and recent development, a team of researchers recently carried out in vitro experiments with nanobots, foreseeing their movements with a combination of optical microscopy and Positron Emission Tomography (PET). Worth looking into in your expert field.

Heck! Now that I think of it, one can program them to eat up cholesterol/lipid and convert that to useful nutrition, vitamins, and fibers and feed it back to the body in return!  This should get rid of cholesterol once and for all! Fascinating, eh?

Among other obstacles I can mention:

1. We know that our current vaccines instigate antibodies that do provide protection against severe illness. But we do not know whether we should be focusing on other antibodies that perhaps have longer life, longer immune memory, or broader protection (against multiple variants). This sort of thing takes years to sort out.

2. We do not actually know where this virus is, in terms of adaptation to the new host. Is there still a lot more that will change in it or is it done adapting. We can only think about pan-vaccine design once the virus is done with its major adaptation to the new host.

Keefer jAn there is no such vaccine yet. But people are working on a "pan-vaccine". Initially I though that Sars-COV-2 would be a great place to start a pan-vaccine development for the first time and initial data supported the possibility. Unfortunately, the two recent variants BA.4 and BA.5 are so different from the previous ones that the prospect looks a lot more grim. There are multiple issues Most step from the fact that we have only had two years to study this virus. This is too short a time for vaccine development.

The main evidence against the possibility of a pan vaccine is that we are now seeing back to back infections. Presumably these are infections of two different variants. This will be determined shortly. If so, this is a strong evidence that immunity against one does not cause immunity against the other and hence a pan-vaccine is not possible. If the two infecting strains turn out to be the same variant, then things will become even worse. It would mean that infection doesn't even cause immunity against the variant itself. I have a hard time believing that. this goes in the face of everything we know.

The vaccines that are on the market right now do not really prevent getting the new variants, but are good in reducing the severity of the disease. I got my fourth shot just before I headed to Italy this summer and there at the conference everyone (200 people) got COVID. I was one of them. But my symptoms were so mild that I did not think I had COVID. I just had a bit of a runny nose and very mild hot flashes. Nothing that I could say was a fever. I never felt any fatigue and so walked around quite a bit actually, averaging over 15,000 steps each day. The most important thing was that the vaccine prevented it from becoming a pulmonary disease for me. It was entirely upper-respiratory. Everyone that I infected though got pretty sick with definite pulmonary symptoms. The BA.4 and BA.4 are quite different from the previous variants. We even see back to back infections in hospitals from different variants. So, it is no surprise that someone, be it Pfizer CEO, to get COVID after four shots. If he gets very sick, that would be a surprise.
